So what is the theory behind Black Noir's return?

I postulate some sort of cloning storyline?

You're missing everything that happened inbetween. Bamely the massacre on Genosha, Storm losing her powers and then that woman from the government helping to capture Magneto so that mutants can be enslaved by the sentinels. He tried but he was pushed to the brink and his peoples lives were on the line. It was quite symbolic that Magneto was hung on an X type cross with his concentration camp number facing up.
